Robustness in Feed-Forward Loops: Clustering of Responses

ثبت نشده
چکیده

Even for models of very simple networks, like those in Chapters 2 and 3, describing the system requires many parameters. These parameters are often unknown or uncertain. Consequently, predicting the response of a gene circuit may require infering gene circuit function from data on circuit structure alone. By using the feed-forward loop as a model system, this chapter introduces a technique for classifying gene circuit function given a set structure. Temporal responses of a comprehensive set of feed-forward loop models are calculated for a range of parameter values. The responses are clustered, and the relation between clusters and circuit types is analyzed. Some designs are robust, producing one unique type of response regardless of parameter selection. Other designs may exhibit a variety of responses, depending upon parameter values.

Noise in Feed-forward Loops for Galactose Utilization

In this chapter we study two naturally occurring feed-forward loops that are involved in galactose metabolism and transport. Despite having network structures that are capable of a producing dynamic, temporally diverse responses we find, by measuring dynamic noise correlations, that in their natural context these feed-forward loops are inactive. By perturbing genetic conditions the activity can...

Visual selective behavior can be triggered by a feed-forward process.

The ventral visual pathway implements object recognition and categorization in a hierarchy of processing areas with neuronal selectivities of increasing complexity. The presence of massive feedback connections within this hierarchy raises the possibility that normal visual processing relies on the use of computational loops. It is not known, however, whether object recognition can be performed ...

Tensor Spectral Clustering for Partitioning Higher-order Network Structures

Spectral graph theory-based methods represent an important class of tools for studying the structure of networks. Spectral methods are based on a first-order Markov chain derived from a random walk on the graph and thus they cannot take advantage of important higher-order network substructures such as triangles, cycles, and feed-forward loops. Here we propose a Tensor Spectral Clustering (TSC) ...

Modeling SMA actuated systems based on Bouc-Wen hysteresis model and feed-forward neural network

Despite the fact that shape-memory alloy (SMA) has several mechanical advantages as it continues being used as an actuator in engineering applications, using it still remains as a challenge since it shows both non-linear and hysteretic behavior. To improve the efficiency of SMA application, it is required to do research not only on modeling it, but also on control hysteresis behavior of these m...

Noise propagation with interlinked feed-forward pathways

Functionally similar pathways are often seen in biological systems, forming feed-forward controls. The robustness in network motifs such as feed-forward loops (FFLs) has been reported previously. In this work, we studied noise propagation in a development network that has multiple interlinked FFLs. A FFL has the potential of asymmetric noise-filtering (i.e., it works at either the "ON" or the "...
